Strange FAT drive behaviour

I recently changed my internal IDE drive from E-mu to FAT format, so I can backup the contents to PC occasionally.
I formatted the drive in my PC, pre-loaded it with my old banks and installed it in my E-mu. The E-mu mounted the drive, loaded and saved banks, but it wouldn't let me sleep the drive. The display shows "Scanning FAT" and freezes.
I noticed that my PC had put a "Restore" folder on the drive, so I wondered if the presence of non-EOS data was the problem. So, I disabled restore, formatted it in my PC and tried again. My E-mu still wouldn't let me sleep the drive. (The drive is not quiet, so this is an important feature for me.)
Finally, I tried formatting the drive in the E-mu. It wouldn't let me. It displays the same message as the sleep problem - "Scanning FAT".
It looks like I'm going to have to wipe the drive so I can format it in the E-mu, but I've never had this kind of problem when formatting SCSI drives to FAT. They've always work without any problems.
Has anyone had similar issues? I've checked the drive for bad sectors and it seems okay.
