Would it be possible to dump samples to my e5000 over SMDI when using an internal IDE harddisk?

Yes this is most definitely possible.

SMDI is merely the protocol used to transfer the sample data between your computer and your sampler. The storage medium used within the sampler bears no relation. The samples you transfer will end up in sample RAM from which you will then need to manually save to your HD.
