I've had it do this too. The explanation is - I think - quite simple (and not related to file formats): In your standard midi file (SMF), part of the MIDI information is program change messages. Especially in third-party files, this is very common.
So what I think happens for you (or at least what I've seen get into) is that you set up the presets from the multi-mode or the sequencer screen (my guess is the sequencer screen), while the file is playing, so that everything sounds right. Then you stop and rewind - only to find that within the first few seconds the sounds change right back to something totally wrong. Eww.
We have three possible solutions :
a) Go back and edit out the offending MIDI program change commands on your software sequencer. Be careful to take out all kinds of track or part info (cubase), otherwise it may sneak back in.
b) Find a way to filter out the program change information (isn't there a way somewhere in the multi-mode screens..?). I'm not sure if this works though. Told you, I'm a newbie..!
c) Get (or make) a compatible bank via multimode and presets with links. in the case of third-party sequences, you'll probably need a GM-compatible bank. I've seen some mention of such a bank on this forum. You can probably also buy one on the net somewhere.
